I find it very difficult playing HM (or MM) with the usual 5 positions, mainly because of the minor third. The postions overlap too much, and they aren't as logical and simple as the major scale positions. What are the best playing positions and what are the best methods for connecting them?

They are exactly the same as the major ones but you raise 1 tone 1/2 step in each octave of each pattern.
Find the fifth(s) in each of the major scale caged patterns and raise it(them) 1/2 step.
This creates the relative HM(From the Aeolian Mode or 6th degree).
They are tougher beacuse they have a longer stretch.
I really prefer 3nps patterns over the Caged for this.

I thought Caged pattens were the usual 3nps patterns (with one (and once two) 2nps in every pattern...): the patterns you see all over the net. I thought the name Caged (and that whole 'system') was thought of later, just to make remembering the usual patterns a little bit easier.
If you play 3nps everytime you get a pattern that spans more than 5 frets. Is that correct? I never see those patterns...

In general I don't use CAGED patterns, I prefer 3nps and other pattern types.
