hey man i used to have the exact same problem, i find extremely useful the chromatic exercise, you know the old 1,2,3,4 but using the fixed finger aproach, eric vandenberg talks about it in one of his articles, basically i.e using the 1,2,3,4 exercise what you do is that you play the first note with finger 1 then without taking that finger of the fret you play the second note with your second finger and so on until the fourth finger and when you are gonna play it backwards(4321) you leave every finger in the place its supposed to be (first finger on fret 1, second on fret2,etc) and you play each note you take that finger of the fret(play fourth fret with finger number 4 and remove that finger) and so on.
this is kinda hard at first but trust me the results are well worth it. hope it helps
There's a few things I've done to alleviate that problem. I basicallt just practiced 4nps patterns up and down the fretboard. Whether they be chromatic, symmetrical or patterned. Here's a powertab of a few excersizes that I use. These are pretty much my current practice licks here. Mainly I use them for higher speed coordination. Some of the licks are based on licks that are done by Rusty Cooley, Francesco Fareri, Shawn Lane, and Buckethead. Most are chromatic in varying patterns and then there's a few licks that actually are in the major key. Hope this helps and have fun.

This is a problem I'm trying to cure myself of at the moment too! Aside from what the other posters have suggested (which I'm doing myself) another good exercise I got from a friend is this...
Place your 1st and 3rd fingers two frets apart wherever you find comfortable, e.g. the 9th and 11th frets (but wherever you feel comfortable). Then press your 2nd and 4th fingers onto the 10th and 12th frets whilst lifting your 1st and 3rd fingers off. Just repeat this for say a minute as a part of your warm up. It's quite tricky at first but once you're used to it it goes a long way towards helping to get rid of the problem.
Hope it helps :)
Another way to overcome the finger dependance is to play very odd shaped chords. I'll include another powertab of what I'm talking about. Mainly becuz I'm using a broswer called Opera and it's very wierd at changing fonts. In the powertab there's some chords that are good to practice for finger independance and also I tabbed down an arpeggio using these kinds of chords. Well, theoretically not an arpeggio but just an atonal sweeping lick.
